Hello again! It appears that I have FINALLY finished hacking my poor Keurig. After much work it looks like it was totally successful! I put all of the connections into a 15-pin d-sub connector to make things more modular and added a switch to switch between automatic and manual modes. I would have preferred to do without the switch but due to the way some of the circuitry works it was necessary. This next weekend I will be going home and will bring my arduino back to the dorm and start getting creative with my newly installed interface. Once I get some basic code done I hope to eventually transfer the operations to an atiny chip so as to free up my arduino. Below is a pic of the system all enclosed nicely!

Maybe you could do away with the switch and use a relay instead, and somehow use one of the inputs to control the relay. If there is nothing connected the relay will be switched in automatic mode, otherwise, if the Arduino is connected, it could control that switch to decide if automatic or manual mode is active.
